Defeat Ganon and Mother Brain.
If Ganon is defeated first, Link will be transported back to the top of the pyramid to continue the quest.
If Mother Brain is defeated first, Samus can make her way back to the ship and the escape sequence will not trigger until Ganon is defeated.
